Does Windows Update V6 Break Group Policy Update Settings?

On 2 PCs in my domain, I updated to use the new v6 Windows update site. These 2 PCs no longer auto download the updates. I have a group policy set to force update at 2am, notify for install and reboot. The other PCs in the domain update properly. Windows 2003 SBS w/o Sp1, XP SP2 desktops. Thanks for the help!
