Yes. The HeatManager is actually most effective on systems that have many zones. In a multiple zoned system, the boiler has been sized to heat all zones at the same time, so when only one zone is calling, the system is that much more oversized. The HeatManager compensates for the oversizing and eliminates the short cycling that is such a problem with multiple zoned systems.
