Not really. Shadows of Undrentide actually begins shortly after the plague in Neverwinter has broken out, so both stories occur concurrently. There really isn’t any cross-over in story, though you can’t get any closer to Neverwinter due to the plague, and your quest takes you even further east to the Anauroch desert.
