Does Protector2 protect the computer in Safe mode?

No, Protector2 works only in “normal” Windows mode. Starting the computer in Safe mode can be disabled in Preferences -> Security. It is automatically disabled when you switch to medium or high security mode. For first few days it is recommended to leave Safe mode enabled as a “back door”.
