Yes! FreeOTFE does support whole disk encryption, although it does not yet support encrypting the system partition (i.e. the entire disk or partition that the OS boots from) To encrypt a whole disk, proceed as though creating an encrypted partition and select the “entire disk” checkbox after selecting the drive to be used.
