Yes, DBMethods can be installed side-by-side. That is, you can have more than one version of DBMethods installed on the same machine and your applications should continue to run against the versions they were built with. In fact, side-by-side is the only supported method of installation at the moment. There is no automatic upgrade available. The VS .NET custom tool that ships with DBMethods also runs side-by-side. You do not need to uninstall the beta build 3504 to run the release build 3910. Both will work fine on the same machine. You can uninstall the beta build as soon as you have moved all project references to the release build.
