Rust can occur in well water for various reasons. Rusty well water can stain bathtubs, toilets and clothing. Boiling water will not get rid of the rust in the water. The water should be softened or run through a specialty filtration system.

All boiling water does is kill most of the living things in it. If you actually distill the water you would end up removing a lot of the rust, probably not all by simple distillation though. Distillation though is much more complicated than simple boiling and it is a lot more convenient and cheaper to use a filter.
