Do mismatches close to the ligation site of probes influence results?
A single mismatch can indeed affect the hybridisation of the probe oligonucleotides to their targets. First of all, mismatches on the ligation site always disrupt the ligation of oligonucleotides (see FAQ 1.9 Is it possible to detect point mutations with MLPA?), although the extent of the disruption depends on the type of mismatch.
