By July, 1965, the Emancipation Proclamation had freed over 4 million slaves. But it was a temporary war measure and lacked force of law after the Civil War ended. Slavery was still legal (even though those slaves covered under the EP were still free) and it took the 13 Amendment to make slavery illegal. So slaves were freed by the EP AND by the 13th Amendment. It just took the 13th to make it permanent.
