Yes. In around 1995-1996, DC and Marvel teamed up to produce Amalgam Comics, where main characters merged, creating such heroes as Dr. Strangefate. Prior to this, they had a cross-universe battle between their heroes. Captain America fought Batman (and had his head handed to him), for example, and Captain Marvel lost to Thor.
