Did all of J.S. Bachs flute sonatas have basso continuo?

I believe so. I think they were all originally written for either flute and continuo, flute and harpsichord, or flute and viola da gamba. All of these have some kind of figured bass, so you can always include a cellist or bassoon player into your performance. Also, for some reason, they always seem to include Bach’s Partitas in the Sonata books, but the Partitas are unaccompanied, for flute alone. Hope this helps!
