Can you clear program setup .exe files from temp folder without affecting the installed program?
Yes they can be safely deleted. The only problem that may arise is if you try to install another component to the application and it tries to look in the temp folder; then in that case just use a source where you originally installed your program from. However, the reason those are placed in the temp folder is because the application assumes that after the setup completes, those files are no longer needed and therefore it is the user’s decision whether or not to delete them. Reboot your computer before you remove them though in case the application will continue install when the computer resumes.
