If the toilet pan is to be fixed through the floor it is advisable to fully bond the floor to the sub floor, this should then be fine. Alternatively the floor can be scribed around the toilet pan very carefully following the contours of the pan with a compass and pencil. Under cut the boards at 45 deg and seal around the top of the board and the WC pan with a good quality silicone.
