While designed to count stained colonies grown on the surface of culture dishes, ColCount has been successfully used to count unstained colonies grown in 3-D such as agar or methylcellulose matrices. However, ColCount is NOT a microscope and for best results, these colonies/spheroids should be sufficiently large to be just visible to the naked eye. Because ColCount reads 6- well plates upside down, it will not work for colonies in soft matrices that have been grown in 6-well plates.
