Why are Hidden and System files and folders excluded from syncing?

Because Hidden and System Files and Folders are usually not your personal files that you want to sync or back up. They are system files that should be backed, as Windows reinstall will restore them. To turn off this exclusion, go to Job -> Options -> Filters and uncheck Exclude Hidden/System Files and Folders options.
