depends on what you mean by ancient – Kyoto has places that are from 200-1000 years old all within recorded history. As does Nara, Kamakura, Nikko. But if you are talking about ancient ancient like much further back. There’s really not much but they do have reconstructions. In Aomori there is the reconstruction of a Jomon village that is over 5000 years old called Sannai Maruyama. In Kyushu near Saga there’s a reconstruction of the late Yayoi/early Kofun period known as Yoshinogari which is billed as the capital of Himiko, a legendary queen of the 2nd century AD. In Akita there is a small stone circle near Oyu which is beleived to have been a type of calender. In many places there are earthern mounds known as Kofun, the largest being near Osaka. These are about 1500 years old.
