If you need to change the port Agent 3 uses to connect to the server, you can do this by going to Tools | Servers And Accounts, selecting the server in question and clicking the Advanced Settings button. Do not do this unless you need to. If you’re setting to use SSL, do that by selecting the secure connection option in the main panel for the server.
